The system worked by choosing a President, then the second place man would become Vice President. This caused problems because of differences in the two parties of the time, the Federalists and the Democratic-Republicans. The 12th Amendment, passed in 1804, helped to solve this problem by stating "The Electors.......shall name in their ballots the person voted for as President, and in distinct ballots the person voted for as Vice President."
